To maintain proper water quality a cascade of water treatment steps need to be installed in the hatchery. System set-ups can change per species, but the main treatment processes consist of mechanical filtration, biological filtration, CO, removal, 0, addition, recirculating, and some form of water disinfection.

In addition to this, it is important to control at least the physical, chemical, and biological parameters of the treated water that support survival ratio in hatcheries.
